| Job Description |
Image processing in the context of clinical research undergoes an evolution toward more quantitative approaches, aiming at extracting from the images accurate and reproducible measurements, with precise semantics (called « imaging biomarkers »). In parallel, new computer architectures are being set up, based on « grids », to facilitate the deployment of wide-scale data processing (e.g. for image processing) in a distributed, federated environment. Such infrastructures are being set up in the USA in projects such as CaBIG (Cancer Biomedical Informatics Grid) or BIRN (Biomedical Informatics Research Network) , and in Europe based on the EGEE grid system (Enabling Grid for E-sciencE) .
Such architectures will enable the sharing and re-use of data and processing tools « published » by different participants of a federated system. A condition for such a successful sharing and re-use is that a consensus exists concerning the semantics of the shared data and processing tools.
The availability of such systems should facilitate the emergence of virtual organization of users, multi-center collaborations, especially in the context of clinical research, for example to elaborate and validate new imaging biomarkers on neurological diseases, or in the context of clinical trials, to assess the efficacy of new drugs.
Mission
The VisAGeS Unit/Project participates in the Neurolog Project, which aims at developing a « software environment for the integration of resources in medical imaging » (i.e. data and image processing tools); this project is in continuity with the Neurobase Project. This project brings together pluri-disciplinary competences in the fields of: data integration, semantic mediation of data, management of distributed workflows, grid architectures, image processing and display in neuroimaging.
The specific contribution of the VisAGeS Unit/Project, in which the applicant will be enrolled, concerns Workpackage 1 « Management and querying of distributed data », Workpackage 2 « Application Ontology and semantics of data processing », and more marginally Workpackage 4 “Conception et execution of cooperative and distributed applications on GRIDS” as well as Workpackage 5, which concerns the application testbeds.
Work to be done
The person to be enrolled will set up a software environment providing the following services:
- Integration of the data « published » in the different distributed repositories, via the “Data Federator” package ( Business Objects)
- Setting up of a central repository for collecting data annotations represented in RDF(S)
- Data querying (both in SQL and using a semantic search package “CORESE”), implemented as a web application
- Interfacing with image processing tools, to enable data processing in a distributed environment (EGEE and GRID 5000 grids), as well as standard computer platforms (in collaboration with the PARIS project Team at INRIA-Rennes).
The work will be organized as follows:
1. Participation in the specification of the system, based on the needs of the applications (Workpackage 5)
2. Conception, implementation and documentation of software
3. Participation in the overall system integration and deployment on the different sites
4. User Support for the creation and maintenance of data repositories
5. User Support for the creation and maintenance of processing tools resources
